Top 5 Games with the Best Storyline; Only 2D Games

I was reading Richard's Topic: "Has any game ever made you cry?"

I noticed that no one mentioned any game that wasn't in 3D.
There aren't that much 2D Games with such amazing Storylines, but there are a few, like Final Fantasy VI, Chrono Trigger and stuff.

I would like to know some Old Games with extremely involving Storylines, so:

What are your Top 5 Storylines in 2D Games?

Super Mario RPG
Paper Mario: The Thousand Year Door (Yes, I know this isn't 'old' and hardly 2D- Mario is- but it's easily comparable to the beloved Super Mario RPG and I hope everyone will pick it up and play it after reading one of my various promotions for it.) It's quickly becoming an over-looked gem: Mario-Metroid-Zelda Nintendites played it, sure, yet probably didn't appreciate the turn-based battle system. The hardcore traditional RPG fans, however, skipped it due to the former party and the childish appeal which is beyond unfortunate.

Super Mario? Does Super Mario have a deep and involving Story? I don't thinks so, if i'm wrong correct me. :)
